Jack Bodenham gave the hosts the lead in the 11th minute with a close header, with Sion Bradley converting a second-half penalty to win the game after Joe Malkin had equalized shortly after the hour-mark.
Wilson, after bagging a trophy with the side, will now look ahead to the JD Welsh Cup final on 4 May, where The New Saints will be aiming to complete a domestic treble for the first time since 2016.
What a way to mark an on-loan season from English League One outfit Bradford City!

In Qatar, Harambee Stars captain Michael Olunga featured for his club - Al Duhail - as they returned to winning ways with a 1-0 victory against Al Arabi at the Abdullah bin Khalifa Stadium.
Olunga was in action for 63 minutes, before being pulled out for Edmilson Junior.

Al Duhail’s only goal came in the 22nd minute, courtesy of Benjamin Bourigeaud, who fed off an assist from Almoez Ali.
The win keeps Al Duhail within touching distance of leaders Al Sadd, who also won on Friday, taking the race for the league title to the final week.
Al Duhail, just two points off Al Sadd, will need a win on the last match day against Al Khor, as the leaders take on Al Ahli Doha.
Both matches will take place on Friday 18 April.
Elsewhere in France, Harambee Stars assistant captain Joseph Okumu was missing in action as Stade Reims beat Lens 2-0 to keep up their fight against relegation.
Okumu, who played 57 minutes last weekend before being taken off, was sidelined due to a shoulder injury.
Friday was the first time Okumu was missing a match since early February, when he was suspended with a red card.
Keito Nakamura was the scorer of both Reims goals, which places them 14th on the log, and two points clear of the red zone.
